I was noticing the same problem with my rear air compressor vibrating loudly. I just got my FS CB back from the SC and this is what they found. Notes from SC below.

The small gap is usually normal. I have this as well. Most leaks will not be from this gap, it will be from the seal on the removable top panel. Unfortunately most Tesla SC will not spend much time chasing leaks to make your tonneau cover waterproof. This is something that we would have to do...
You are right, the gap will vary from truck to truck, but shouldn't be by much. Remember, the tighter the fit the better. Just go slow with tucking the new rubber seal into the gap about 1 inch at a time. Make sure that you only tuck 1/2 of the rubber seal in between the glass roof and the metal...
