Mount locations for crossbars not the same size?

I finally got my crossbars (not the Tesla ones obviously. It seems the two bolts that are used to secure the rack are about 1mm closer together in the mounting over the back of the glass roof. Said another way, the third location if your standing at the back of the truck. This seems to be the issue preventing install. Has anyone else had this issue? Is it designed to be this way? They are perfectly consistent widths, just on both those mounting locations, just different than all the others on the truck.

It'll really comes down to who you bought them from, or the specific product you're trying to mount. There's a very good chance that you could tag them here as most CT aftermarket vendors monitor the CTOC. Wish I could help more, but I don't know what you're working with!
