Kinda impossible to tell from the pics, but I believe you. You would need to check the back glass and wall as that is where it runs down, it doesnt pool in the bed normally as it just runs out down that wall. Also, mine doesnt do it unless its a decent amount of rain overall.

I appreciate you trying - they told me they were working on a new harness for probably over 6 months now... So they are not really trying to resolve it but rather giving the standard were not going to fix this answer.
If you direct power it to 12v w a converter or the USB will it still turn on and off when you enter and exit the car like it does now? Also why would you go from 12v down to 5v instead of running it to one of the available USB ports already in the truck and eliminate the converter all together...

That would solve the power off issue it has and replace the crappy power converter they supplied, but the speaker issue is a defect in the wiring harness - it does not allow power to pass through because the wiring in it is incorrect, there is no fix for this other than a new harness. I believe...

you are probably paying the "CyberTax". Just measure the bed, find one size compatible and im sure it'll work the same way or need a little bit of modification.
