Spots in between glass ceiling

My passenger noticed these spots on the glass roof. Took some window cleaner and wiped from the inside didn’t come off, wiped from the outside and realized spots are in between the glass.
Any one have this issue?

I made a service request and they are charging $230 for “diagnostic” truck has 12k miles so defective glass should be under warranty?
