I just finished installing my bed rack. I notice that the hard points on the passenger side especially have gaps down into the contrail cavity. I'm thinking that I will use some weatherstripping and silicone to seal this up so I don't get water accumulating inside the walls. Anyone else solve this?

The inside of the bed sides are considered a wet area, much like the inside of car doors. They are designed to drain, so water cannot accumulate inside the walls.

I’d leave it as-is, as operating as intended/designed.
As an aside, those holes allow for running wire above and below your tonneau cover, for example, your 48 volt roof accessory feed can be fed into your truck bed. I use it to power my water heater for my Yakima Roadshower.

I initially thought about sealing tight the inside of my camper top and frame. Then I was worried about trapping water in areas and it sitting. So in my thoughts a healthy amount of breathing is necessary. I pressure washed, and hit a couple small beads of silicone a week later. Added a small rubber flap on back to drain water with tailgate open.

I did seal the area that prevents water from flowing into bed from the top window.
