I finally had a tech at the service center agree it needs to be fixed. He stuck his pinky in the roof where it rolls up and said yes there's too much space and they have a part to order that repairs the leak. Funny it took 3 trips complaining 3 times for someone to agree. This time I really complained because my storage area was full of water because I didn't pull the plug and said it should not fill with water.

The holes everyone is showing is not the cause of the leaks (at least in my experience). The URL reference posted above by docowen is a good source for where the leaks occur, and in that video you will see a very poor seal being replaced by rubber. My truck is a later version, with a rubber seal already upgraded as OEM from Tesla. However, my rubber seal also leaked, and when I removed the cover (and two bolts to do so), the rubber gasket was compromised by an irregular pattern in the metal border (see pic below) and that was my cause of leak on both ends of the metal piece I removed.

I put everything back together and used a silicone Permatex sealant to run a "caulk" bead down the gulley and that fixed my leaking Tonneau.

BTW, my Tonneau cover has exactly the same border holes as shown in other thread responses. On appearance it looks like that might be the culpret but it my case it was not.

I would post a picture of my solution, but Helene dropped a tree from our front yard onto my 1-month old truck, shattered the windsheild and now I am without my beloved beast waiting on parts and fix, driving instead a camry rental. I did authorize my Hermes PsychoPomp (my truck name) to download and install the FSD upgrade, from 40 miles away while it sits in service parking lot, but am unable to use it:(. Anticipatory joy awaits, probably will be 4 weeks before I'm back in drivers seat.
Did you caulk the top (outside) or inside the vault?

My vault doesn't have the foam strip at all. I tried the big weatherstrip with a channel, and I couldn't close the cover due to there's no space to tuck it in where the roof glass meets the side.

This one is small enough to go from side to side, so there's no break at where the glass ends. I couldn't find the YouTube video that suggested this, sorry for not giving you credit!
